that is the egr system. It reduces Nox by diluting the intake charge with exhaust gas thereby lowering combustion temperature, but also cuts fuel mileage about 10% and power.

the intake side, if left open, will create a huge vacuum leak. It has to be capped or plugged. The exhaust side, if left open, will allow a large exhaust leak. It wouldn't have to be capped for the engine to run, but it needs to be capped or plugged also

Well actually what I meant was what about the bolt size and thread pitch for capping them!

I just removed all of this stuff myself so I will tell you what I used. For the EGR hole in the exhaust manifold I bought the cheapest oxygen sensor ($19.99) NAPA had. The idiot helping me gave me the wrong size bolts/fittings for everything else but the oxygen sensor, my idea, fit fine. I have not found anything to fit the intake manifold yet but I think it is 16x1.5 so I will try a different NAPA tomorrow. For the holes in the head where the smog pump manifold was I removed the original fittings from the pipes and tapped the holes in them - a 8x1.25 tap fits perfectly with no drilling. I cut the double flare off the pipes and put them back in the bottom of the fittings to seal them then put cap screws in the top of the fittings. It sounds like a lot of work but it really wasn't and the cap screws are easier to find then something the size of the fittings. Worked fine and doesn't look too bad. When I find something for the intake I will let you know, or if you found something you can let me know.

the four air injection holes are 12 x 1.25, same as wheel bolts

Thanks Mark. I actually knew the size but I couldn't find anything 12x1.25 (other than my old, rounded off wheel bolts). I miss the days when, if you couldn't find it anywhere else, you could always go to NAPA. I'm going to try a different one today so maybe they will be more knowledgeable. The people at the one I've been using give you that brook trout look if you ask for something that they can't look up in the computer.

To plug the egr in the intake you will have to use a oil pan bolt from so other car, I don't recall what the tread size is, but if you pull it out and take it to the auto parts store you can match the treads. Also do a search for EGR plug at this site or on mira.

I went back to NAPA today and told them it was a 16x1.5 and suggested a drain plug. They finally found one, NAPA part number 704-1067.

that is quite impressive. most spots now adays require you tell them your year and model of car... then say they have nothing available.

that, and not be able to look up something by size...

Just my 2 cents worth but, if you ever need bolts/screws of a particular size I would recommend McMaster Carr (http://www.mcmaster.com). McMaster is an industrial supply company that has been around for many years and the company is wonderful to work with and fast and reasonable prices! Most orders are received in 1-2 days even without express shipping! It isn't quite as convenient as your local parts store but it is another resource.
