I would suggest that you get things back to original. Why did the PO bypass the dual relay for the fuel pump? What else may be mickey moused by the PO. It sounds like you've gone through the set idle processs, and checked for air leaks (which this system can't tolerate). With circuitry bypassed it could be the ECU is getting mixed signals and opening the injectors too long.
